The plot of Himawari! centers around Himawari's pursuit to become a Kunoichi and her promise to defend her master. After enrolling in Shinobi Gakuen, Himawari Hinata seeks to develop her ninja skills and fulfill her lifelong dream of becoming a ninja. Her ambition was ignited when she was rescued by a ninja in her youth. On her first day of school, she crosses paths with Hayato Madenokoji, a new instructor who lacks any ninja abilities but teaches the students about the ordinary world to settle his indebtedness. Although Hayato is not a ninja, Himawari recognizes the same marking on his neck as the individual who rescued her in the past.
