Eleven cities remain on Earth in the year 2999 due to a severe shift in climate and a biochemical disaster that has eradicated the female population. The only surviving woman, named the Holy Mother, provides her eggs to produce genetically altered offspring for the male population, who have restructured society to suit their needs. The Holy Mother is assassinated by the terrorist Grinja at the start of Marginal, but the government keeps it a secret and claims she will return soon. As the public believes this, the government works secretly to create a male who can reproduce. The manga follows Kira, who is the outcome of this genetic experimentation and the love triangle between him, Grinja, and a man named Ashijin, who claims to own Kira.
