Unlike the anime, the Onmyou Taisenki manga narrates a distinct tale that transpires years prior. Yakumo, the protagonist of both versions, is the son of Monju, Taihaku Shrine's chief priest. The shrine houses Monju's ex-mentor, Mahoroba, who eludes captivity, gains supremacy, and petrifies Monju.
The manga features Yakumo discovering his initial path with a Shikigami and training alongside Taihaku Shrine's miko, Izuna, in his quest to locate Mahoroba. The story takes place against the backdrop of pivotal Japanese historical periods, and prominent historical figures such as Oda Nobunaga make appearances throughout the manga.
